Does anime count? Because Gantz and Elfen Lied will both make you sit back and think. Real movie wise.. I'd say Maze Runner was a decent movie that made you think for a bit. Haven't read the books but they're supposed to be pretty good.

Momento is a great movie!! I highly recommend Gladiator, Interstellar, Blood Diamond, Patriot, Rush, And The Secret life of Walter Mitty. Those are some of my favorite movies right now not including the Lord of the Rings trilogy.
Being John Malkovich was a very interesting movie.

You are my favorite for mentioning Kelly's Heroes. Foxcatcher and Lincoln were amazing movies. One that really made me think (little graphic though, not too much) was Predestination. A recent movie that not many have seen, but still one that will make you think till the very end.
I hate most traditional media. So terribly predictable, often with dissapointing recycled plot elements (or entire stories.)
That said, if you havn't already seen it...

This movie is a psychological masterpiece on a level unlike anything I've seen in a long time. It does not fit the typical mold whatsoever, and for that reason, I greatly enjoyed it. I won't say anything specific about the plot or story (as I hate spoilers as much as I hate modern/mainstream media,) however, this movie has absolutely shaken any doubts I may have held about Ben Affleck filling a serious role without coming across as a goon.

Check out "The big red one" from 1980. The story of a sergeant and the inner core members of his unit as they try to serve in and survive World War II. It has Lee Marvin and also Mark Hammil (Luke Skywalker) .
Depends on what you want. Some of my favorite were Psycho-Pass, Code Geass, and Higurashi no naku koro ni (if you are okay with a pretty violent psychological horror).
Other ones that are more classic would be Death Note, Cowboy Bebop, FMA and FMA Brotherhood, and (not really a classic) Attack on Titan.
Hopefully I didn't just recommend ones you already know or have seen. There are a lot more good ones out there, and if you want I may be able to recommend more.

Hi Lephtnut, I had mentioned the anime. Like Saipan says it depends on what you like. If you like mecha, Gundam 00 was cool (Wing is another good gundam series but most are crap aside from these two). If you like action/horror than you should check out Gantz. Psychological/philosophical good stuff would be Elfen Lied, Hell Girl and of course the classic, Neon Genesis Evangelion. Rpg-ish anime you can check out Sword Art Online. The show has surprisingly good battles in it with a few stand out characters. I love this stuff so hopefully you like these if you see them, and if you have any suggestions to shoot my way I'll check them out :).
as for movies that get you thinking, brothers, the number 23(not many people like this, I do though) and american psycho come to mind. might like those
as for anime, haven't seen many good ones, all the ones i'd recommend are in saipan's post. might like parasyte, though. more of a messed up superhero(ish?) type of thing though

Waltz with Bashir is a really good animated movie about the 1982 war with Lebanon. If you don't mind reading subtitles it's damn good.
